Job Description: Two PhD studentships are available in the newly established Bioinformatics group of Prof. Mario Stanke at the Institute for Mathematics and Computer Science in Greifswald, Germany.
They are both part time positions at 50% time paid according to tariff 13 TVL and limited until June 2013.

For one position (“AnnoDoc”, Eukaryotic Genome Annotation) half of the funding is coming from the University of Greifswald, the other half from a DFG grant to the University of Göttingen (iBeetle, see http://ibeetle.uni-goettingen.de). This jobs would entail working on the iBeetle project that involves reannotation of the beetle Tribolium castaneum based partly on RNA-Seq (NGS transcriptome sequencing). The position requires teaching 1h/week as part of the Biomathematics study course.

The other position (“CRFDoc”, Conditional Random Fields) entails the development of Conditional Random Fields (CRFs) and undirected graphical models, that generalize Hidden Markov Models (HMMs) by allowing a more general dependency structure. We will apply such a model to predict Protein-Protein-Interfaces but the methods applied will be so general that they can be applied in other research fields as well. The position requires teaching 2h/week as part of the Biomathematics study course.

Our group is working among other topics on the development of models (HMMs, Conditional Random Fields) and algorithms in the area of genome annotation, next generation sequencing, the quantification of transcripts, the modelling of protein families for gene prediction and
coalescence theory in presence of recombination. Our group develops the gene finder AUGUSTUS.
